レディ・マドンナの歌詞についてはいろいろ解釈がある、ということで、定説となっているものはないのかと探してみたんだけど、一つ面白い説を見つけたのでご紹介。
It's the Catholic Church. She has all these children, legitimate or otherwise. No one knows how much money the organization controls (who finds the money?), and it is corrupt. Mysterious things going on every day--"Creeping like a nun." The newspapers are not under the church's control "papers didn't come." The baby at the breast is the innocent, trusting church member that has no idea all these things are going on, but is getting his or her needs met. That's my story and I I'm sticking to it. We know Lennon and McCartney had no love for the church (We're more popular than Jesus Christ"). Maybe this song explains some of that animus.
「『レディ・マドンナ』はカトリック教会の、『子どもたち』はカトリック信者のメタファーである」という解釈。匿名の投稿者は「こだわりの自説」と言っているけれども、それなりに説得力がある。

ここの歌詞は、働き手もいないはずなのになぜか子どもたちを食わせることができているシングルマザーに対し、そのお金、一体どこから来てるんだい？（ ≒ 夜の仕事をしてるんでしょ？）と言っている歌詞だと解釈するとすっきり理解できる。つまり、「マドンナ婦人」は清貧を装いつつも裏では不正なやり方で稼ぐ組織のメタファーということ。カトリック教会が実際どうなのかについては正直知らない世界だが、検索するといろいろ出てはくる。
先入観で、「貧しくて本当にお金がない」という前提で歌詞を読んでしまうけれど、実際のニュアンスとしては「（貧しいはずが）なぜか普通にやりくりできてしまっている」で、そこを取り違えると上記の2行の歌詞を誤読してしまう。
そう考えると、以下の謎めいた歌詞も「貴方の頭の中だけで鳴ってる音楽（＝他の人には伝わらない妄想）を、ひとりで聴くがいいさ」とそれなりに解釈できる。

ちなみに、See how they run という歌詞は三度登場するが、その度に they と run の意味が変わっている。一回目は、「靴紐の結び方を覚えた子どもたち」が「走る」意味。三回目は、「ストッキング」が「伝線する」という意味。ただ、その本来の意味としては「やつらの経営のやり方を見てみなよ（See how they run）」という、ダジャレのオブラートに包んだ皮肉なのだろう。
